City of Glass is set in Alicante, the Shadowhunter capital city in Idris. Jace and the Lightwoods travel to Alicante at the beginning of story, while Simon is brought along by accident. After being left behind, Clary summons her own portal to Alicante and walks through, quickly followed by Luke.
The story continues, introducing new characters such as the Penhallows and their cousin, Sebastian Verlac. Upon arrival in Alicante, Clary is introduced to Amatis, Luke's sister. As the story unfolds, Sebastian is revealed to be not only a spy for Valentine, but his demon son, Jonathan.
Clary uncovers new startling details about herself and her life as she tries to stop Valentine from seizing the last mortal instrument, the mirror, and as she strives to recover her mother.
Relationships change and the age old hatred between Downworlders and Shadowhunters is cast aside in order to defeat Valentine's demon army.
City of Fallen Angels splits its focus between Jace and Clary, who are now able to say that they are a couple, aware that they are not actually siblings, and Clary's Shadowhunter training; and Clary’s best friend, Simon, and how he adjusts to life as a vampire.
In this book, someone has been killing the Shadowhunters who used to be in Valentine’s Circle, leaving their bodies around New York City in a manner designed to provoke hostility between Downworlders and Shadowhunters.
